unless all you do is pretend you're drag racing everywhere you go, your motor isn't going to be under any kind of load in regular daily driving
skipping 2nd and 4th gear and doing a 1, 3, 5 (assuming a 5 speed manual) shift isn't going to harm your engine in any way, not sure where you read about an engine's "fragility" but I believe you were misinformed.
