Per the NCAA statistics guidelines for counting wins etc (page 9) in link
CO-HEAD COACHES
Both coaches must be declared co-head coaches by the institution before the season begins OR at the
time of a coaching change. Both co-head coaches will be credited with the teams won-lost record.

Would imply there is nothing wrong with it...
That's not the rule that having two head coaches would run up against. It's this one:
NCAA Rule Book said:NCAA Article 11: Conduct and Employment of Athletics Personnel:
11.7.2 Football Bowl Subdivision - There shall be a limit of one head coach, nine assistant coaches and two graduate assistant coaches who may be employed by an institution in bowl subdivision football.
So to avoid going over the limit in number of coaches, you give effective dates to the new coach's term in his contract. Then, no problem.
