So I want to be clear that I'm not really sure whether or not the Lord of Light or any of the other Gods in the story are real. There may or may not be, and I don't think we'll ever get a definitive answer either way.
That said, while there is no doubt that magic is real, I don't think that necessarily means the Gods are. I also think Gods can be used as an explanation for supernatural phenomena. For example, we see the First Men and their descendants worshipping the Old Gods, but while there is some magic involved with the weirwood trees, that doesn't necessarily mean there really are Old Gods. More likely, we see magic associated with greenseers and the Children of the Forest that the First Men may have mistook for Gods.
Additionally, while we have seen magic associated with the Lord of Light, it may simply be attributed to the Lord of Light. We've seen through the White Walkers that some form of resurrection may not necessarily be related to a God. Additionally, when Jon Snow and Beric Dondarrion died, they both said they simply saw darkness and that there is no other side. Now, maybe that is just because they weren't ready to die for good just yet, but it may also mean there is nothing to see and the magic that brought them back is unrelated to any religion.
I also think it's a little unlikely that just one of the religions is true. I would guess that either several of them are or none of them are.
Again, this is just speculation. I don't have a lot of evidence. I just think that when characters attribute something to the Gods, it's highly possible they're just going with an easy explanation for what they can't otherwise explain.
I know we shouldn't think about such things but one item is bothering me about the end of "The Spoils of War"... Jaime is sinking to the bottom of a lake but does it make sense that a lake would be that deep so close to the shore line? Game of Thrones is usually pretty good about not showing "plot armor" but Bronn and Jaime were definitely wearing it at the end of the last episode.
Not showing plot armor? Arya got stabbed in the gut 6 times then jumped in water that we saw people empty chamber pots into and she swam away. The next day she fought and killed a world class assassin. Arya, Jon, Dany, Tyrion they all have plot armor that can stop a nuke.
