They aren't allowed to put prospects names on there that haven't signed the MLBPA. Same reason that none of the games have Barry Bonds.

True....I wondered why Bonds for the longest until I figured out he fell into the same category as the minor leaguers as far as the MLBPA is concerned.

In The Show, you will find major league players in the minors. As you get to AAA, you'll recognize quite a few names of players that have been up and down. ex. Lastings Milledge last year. Lots of times major league guys get hurt and rehab in the minors on the game as well. Pretty cool stuff.
