I would think that going through the bottom would take longer to recover from.

Yah and just be more problematic long term.
I know a few tri-care surgeons that do ACL repairs on soldiers etc with incisions up around the mcl area instead of down under the knee cap like is typical. Reason is cause soldiers do so much training and combat kneeling/squatting etc that they don't want scar irritation and scar tissue.
