Not an expert by any means, but I've looked into this a little and some things that I found that work for me include the way certain players are paired up in certain formations.
Generally, I try to get low attacking defenders, they typically stay back in position for me and don't push forward as much leaving me open to counters.
When I play a formation with a CAM, I try to always pair them with a striker with a high attack rate, otherwise I notice a lot of congestion and not enough separation between them.
I usually play a 4-4-2 and I try to have one of the strikers with a low attack rate, someone like a Berbatov that will hang back a little and has a good touch and a strong shot.
In a 4-3-3 I make sure my midfielders have a high defend rate. Takes a good fit tho, because if they are high/high they run out of stamina a lot quicker than normal just running back and forth all match. Ramires is going to be my target for the squad i'm building now.
