The 4 games was for not cooperating with the investigation and lieing. If Tom had said after the game "Hey, this is just the way I like the balls. I didn't realize that the balls were not properly inflated. The refs never told me they were underinflated. I'm sorry", he would have been fined $25,000 and served no suspension. He was hit hard because he refused to give requested info to the investigation and was dishonest.

I think the amount is partially also because the NFL felt he not only knew about it but willingly hid it as well.

He'd been asked about this stuff several times.

Yes, after public outcry was deafening. Their initial ruling was 2 games.
